GIMP is my go-to software for frame-by-frame GIF editing, and it will soon have APNG functionality too. i don't use it to draw, but some of its tools like indexed colors are helpful for simplifying art into a pixel art friendly palette.

krita and blender are both well-to-do FOSS GUIs

play with the color and light levels/curves that are probably in the context menus somewhere at the top, ideal if its a graph you can manipulate
