Gen 1 and 2 (and the Gen 1 remakes) didn't have them either due to them not existing at the time. Kris wasn't added until Crystal so the other PC didn't have a role in the story that wouldn't feel forced. Lyra is in HGSS and you can easily see her. RSE, DPP, HGSS, and XY all had opposite gendered protagonists. The only outlier that isn't ultra early or late in the series is BW/BW2
