Nature, IVs, EVs.

IVs cuz they are core part of strategies such as TR, so thats something you manage first.
EVs cuz they are what you use to prepare your pokemon for specific MUs; usually people just 252-252-4 but they can be used for some fine tuning here and there.
Nature as they maximize what your pokemon is trying to do but are usually only important in stat mirrors (most importantly speed).

If you lose IVs you get the boring basic stats of Pokemon. Then every base stat would be the same for every Pokemon.

EVs are more flexible and Natures are easier to understand.
IVs lost their purpose decades ago.
