Thats the point of the story?
Once they dig in, they send out scouting teams to learn about land and people and engage in diplomacy.
The intial battles were first about Empire not realizing they are attacking powerful army. Second about doing the same to their vasals, so they cannot attack Empire back. And later the Prince starts guerrila war.

Exactly, that's one of the most serious problems. There was some mention of quarantine, but in my opinion it was far too weak. There should be isolation, volunteers must be aware that they will not be able to return until they have been tested or they bring back some kind of disease. Anyway, it should also work the other way around so that they don't bring any diseases back from us to them.
And, of course, the identification of potentially dangerous pathogens and the production of vaccines.
As for Japan's alleged bloodthirstiness, on that basis, most large countries would have to be considered criminals. But Japan has at least come to terms with this, unlike, for example, the British, who not only committed heinous crimes in their colonies, but also stabbed their ally in the back by handing Poland over to the enemy at Yalta. And a traitor is worse than an enemy.

The problem is that the Japanese had a military industry that was largely scattered across small workshops in cities, and they were preparing to defend the islands. The Americans would have had to land on the home islands, which would have meant huge losses on both sides.

About a week later, they have a fully modern base built inside a medieval-style star fortress. I'd say that's decently realistic. Besides, you need a runway before you can send out aircraft.
