She idealized Shinji and Kaji way too much, like seriously, we see it throughout the whole series, she really loved him. The thing is, Shinji was 14, he was a fucking idiot, took everything literally, and on top of that he was kind of an incel. What you saw in the short was the idealization she had of Shinji, she expected him to be that man, but she rejected that idealization to accept the pathetic real-life Shinji, who even though he choked her and all that, it's a huge step forward, because she always saw herself as a victim, now she was the perpetrator and from there she could grow. She had access to male attention, but the men who she became interested in were preferred because unconsciously she knew there were obstacles in the way that would prevent her from actually achieving something that would require her to be vulnerable. Kaji was the ultimate “no way fag” due to age, so she could act out her fantasy at a distance knowing deep down it could never ever cross the line. Shinji became a target because she saw herself in him (wow this guy is worse than me!) and that’s what initiated the infatuation.
Over time her childish close but not too close games turned into real feelings. Shinji is canonically cute and they had to share living quarters and interact often. Unlike Kaji he did not look at her as a “no way fag” but a mysterious other, so the will they won’t they is much closer to home. He saved her life and noticed her as a human (in his own autistic way) without crumbling to her charm in a way that would rush intimacy she wasn’t ready for.
By the end of the film she had grown to such an extent that she could accept her feelings for him and be vulnerable for just enough to cross the line and try. Her kiss was bait to force him into the first move but his stonewalling embarrassed her and frustrated her further. Her final act in One More Final was a second attempt, a call for him to understand, and he finally makes the transformation required to move forward (she is not the mysterious other, or a monster, she is like me, with similar feelings and needs, and she sees herself in me, and I now see myself in her).
Their mutual interest in each other is predicated upon shared experience, and two one sided infatuations building up in isolation that suddenly became clear in the final hour.

The whole point of rejecting instrumentality is self-love (see the original show's ending, where they show instrumentality from Shinji's perspective). If you can love yourself, you can love others, and that's why both of them decide to go back to Earth. Also, considering the broken grave marker, the moon cycles, and Misato's rusted cross at the end of EoE, I'm pretty sure Asuka didn't just appear next to Shinji out of nowhere. She probably showed up somewhere far away, maybe where she died, and spent time looking for him. When she found him, she laid down next to him, and then Shinji woke up and choked her thinking she was a hallucination. That caress is an act of love and recognition, because she knows that in that exact moment, what Shinji needs is genuine affection, something he never had in his life. And she gives it to him, fighting against her own ego and breaking the Walls of Jericho. She acknowledges that she cares about him, that she loves him, that she needs him, even though he saw her as an object, jerked off to her many times (see the 'side dish' line), and was pathetic and weak (he let her die out of cowardice and emotional shock, didn't make it in time), and all that other stuff. But the caress also means recognizing that Shinji went into a destructive state after seeing her Eva destroyed, that he took everything literally, that he didn't know how to approach people, that he's also 14, and that she never let him take a step forward, among everything else. The point I was making to OP is the same: she was desperate for connection, no one ever saw her as a person. That's why she accepts Shinji and idealizes him despite everything he did to her

It’s not compelling to me, I think this doesn’t take place in universe, and the value it provides is on a meta level, not a narrative level. I’m not against it really, but I would presume that Soryu’s true instrumentality experience in EoE would necessarily be harsher and a more thorough examination of her neuroses.
I especially believe trying to fit this before One More Final is even more of a stretch, stressing the term “ended up with Shinji” even harder than it already is, to the point where I believe it collapses.
But, unless I’m missing something I don’t think that reading is explicitly impossible, nor does it compromise what I believe to be the intention of the short. So, whatever makes sense to you.
