I personally do think that Megamind will win because he is way more versatile and does not ever really need to get close to Gru, who might be physically superior / even be faster reactionwise.

Presentation goes a long way in determining how "strong" a character feels.
Characters like Hellsing Alucard and DMC Dante are very weak for instance but they sell themselves as being powerful unstoppable juggernauts who no one in the universe can defeat.
Omni Man's debut on his popular and well marketed show has all of Earth terrified by his mere presence, and then you have Thragg later on who literally completely no sells and tears Omni Man apart without even bothering to land punches on him. He never has some embarrassing low moment, everything he does is straight gas.
Meanwhile for a character like Hulk or something sure he has strong feats but people also know he's been choked out by snakes and shit. That's heavy aura loss.

Serials and Episodics
Dragon Ball is built like a serial, the escalation is built into the narrative, so we know the next fought character must be stronger than the previous ones.
SpongeBob is episodic, one episode could have him kah rah teh chopping buildings in half, but the other has him break his butt from a fall.
Between those are fictions that dance between episodic and serial.
Long running comic book continuities are more like loosely connected anthologies than they are meant to fit perfectly into one another, so we should avoid expecting the most powerful showing from overriding the general scale of the fiction.
Like Superman agonizing over not being able to save everyone doesn't really work if the Flash's are able to effectively be everywhere at once.
