I guess it was always just a matter of Sunrise not wanting to pay the rights to use the song for Zeta outside Japan since they never expected it to be shown anywhere else. For The Origin, they likely got international rights from the very start.

Probably. The reason a lot of older, American, TV shows have licensing issues and have to have popular music replaced is because they didn't really foresee the advent of home media and so the contracts really only licensed them to use certain songs on TV broadcasts and reruns.
This is along the same line, really. Anime didn't really get exported to the West in vast quantities until about the 90s so I doubt they anticipated needing to licence Neil Sedaka's themes for outside of Asia.
