How come Trans-Phase armour got dropped out nearly completely in favour of VPS variants by the 2nd Alliance-ZAFT war?
From the show output, Trans-Phase was strong enough to even shrug main battleships cannon and while equally as power hungry as regular PS Armor, One would think the higher impregnability output would give it an edge over the battery effectiveness of VPS in some edge cases or custom-purpose machines.

Because the show wanted to push the new cool sounding thing so the models would stand out more.

Nice filename dude.

If you'll notice, because almost the Gundams in Destiny are all Zaft made and they didn't make Trans-Phase Shift.

It wasn't dropped. The Earth Alliance used it on their new mobile armors and their giant mobile suits like Destroy Gundam.

You're not wrong. But Director Fukuda likes Gundams that have the shimmering phase shift effect when they power up. TPS armor doesn't do that.
