Twilight shook her head again. Or, she got the feeling it was “again.” Hadn’t she just done that? The motion made her dizzy, and she stumbled in the fetlock high water. …water? Since when had she been standing in water? … Where.. was she? How… had she… gotten here?
What had she just been doing again?
Her eyes felt puffy, and her horn was tingling. She thought there must be a reason. Something that she had just done.. but… She couldn’t… remember.
Twilight’s legs felt weak. Wobbly. She was sloshing around the belly deep water as she swayed from side to side. Her head felt thick and fuzzy. Her horn tingled, spreading a numb, creeping feeling throughout her skull. She tried to raise a hoof to her head to rub at her aching horn, but she could barely feel it.
Her horn felt… small. Smaller than it should be. At least, she thought it should be bigger than that. Her puffy eyes wouldn’t focus right, but her hoof looked odd. It seemed… flatter. wobblier. the color was off. Twilight squinted at it for a moment as water lapped up her neck and into her gills.
… What had she just been doing again?
… Something was wrong. Twilight was sure of it. There was something that had happened, or maybe was happening? Would happen? She… She wasn’t sure…

That reminds me, for a little while now I've had this idea in the back of my head for an EQG fic...

Basic idea is that almost all of Sci-Twi's friends have (by accident) completely screwed over a research project she was using to get a prestigious scholarship. Meanwhile, the Dazzlings are looking to try something different than their usual "popular band" gimmick (which they've done in decades past under various identities), and instead want to run a petting zoo where they can do daily music shows. So, on learning of Sci-Twi's situation, the sirens end up approaching her with the offer of funding and lab space, suggesting she get revenge with a very *specific* experiment: turning her friends into the dumb animals they are. Twilight would get her experiment and revenge, and the Dazzlings would get some "temporary" animals for their petting zoo. Twilight agrees, and tricks her friends into participating using a sneakily worded contract, after which they undergo slow, multi-week transformations into the creatures that Twi thinks are most ironic based on their personality and/or way in which they hurt her.
For Rainbow Dash, that means becoming a snail.

(Also, I'm declaring that EQG to non-sapient creature is valid in this thread, since I don't think /ptfg/ covers that. IIRC /ptfg/ only covers EQG to fully/speaking sapient Equestrian species.)

Practicing spells for decorating her house one night, the next morning Twilight Sparkle was surprised at the results... All these inflatable reindeer in her room! How perplexing, there were hints that reminded her of something about them, but no, they were just simple decorations.

Here we have the mane 5, sans Twilight, transformed into squeaky identical rubbery reindeer! There is some TG involved, due to the horns and bulges, as well as reality transformation, because of the power of Twilight's magic. Poor Twilight has no idea of the fate that has befallen her ex-friends, now plastic reindeer, perfect to decorate her house over the holidays!

Rarity and Applejack were the first to be transformed, they're standing tall, taught with air as they squeak and wiggle slightly. Rainbow Dash and Pinkie are feeling the last few moments of their former lives slipping away as they twitch and fondle themselves, whilst Fluttershy has deflated, crumpling flat under the other reindeer's hooves.

A bemused Twilight, not recognizing the toys, was confused as she came down the next morning, hope the reindeer enjoy their new lives! Their painted on grins should help with that~

Man, why TF fags are so fucked up? Is it too hard to ask for PHYSICAL transformation with a few minor things like a new sleep schedule and stuff. There's no point in transformation if your character is mentally no longer there to experience it.

Last one is technically part of what you're asking for.
But also, I do agree that it's a bit boring for the characters' minds to just completely shift to their new form, with no memory of the before.
Part of why I like TF for the horror of "THIS ISN'T HOW MY BODY IS SUPPOSED TO WORK" that characters must go through.
That said, I think gaining new instincts is fine, so long as the memories and conscious sense of self remain in-tact.

For example, if Scootaloo started turning into a timberwolf, it's more fun if she knows something's wrong, and has to hide/fight her own biology.
It's also interesting to see moments of total impulsiveness, where's she's overwhelmed with wolf instincts and can't muster the mental focus to avoid giving in, but is still coherent enough (at least after the fact) to know she's not behaving normally and subsequently react in some way.

It's conflict in the most extreme way, which is Grade A story fuel.

Unless you're turned into an insect, instincts are very subtle, especially for mammals and birds ("play" exists specifically because instincts do not provide enough and you need to learn in a safe environment), and you're already an adult. Some people depict "muh instincts" as a split personality disorder with evil self or something, which is just plain wrong.

I kinda wish this episode turned the dial up a bit further and had Yona *actually* trying to turn herself into a pony or something. The episode was cute and somewhat memorable as is, but Yona actually attending the dance was more forgettable (had to look up images to verify that it was just her acting awkward and crashing into a table). Having her be clumsy over a *different body* and going to the most extreme ends just for Sandbar (who could've been able to be *way* more weirded out) would've made the scene at the dance have far more of a punch.
