The main thing is that the pokemon don't really have much going on in the same way you could pair up different Animal Crossing personalities and build them shared vacation houses and stuff.
Outside of stuff like Peakychu having some ojou-sama characteristics they don't really feel that anthropomorphized. Which I think helps with the whole "humanity is gone and pokemon are left to reclaim the earth" plot, they're animals communicating to each other in the abstraction of human language, not literally talking animals.

Plus there's only so many pokemon that are very obviously female.

That is kinda their gimmick. Of the OG starters, the Charmander line is basically all in on speed and offense compared to the easy mode balanced Bulbasaur line and durability-oriented Squirtle line. It goes without saying with how much pride of place they have, especially portrayed as Red's usual starter if not Pikachu or the less frequent Bulbasaur and being in Smash et al. and being fucking huge in spinoff media that she'd also be a little bigger and maybe reserved in appearance, especially once you account for the dragon-typeless dragon that Charizard is.
So Charmander gijinka being much bigger than her counterparts, her blouse straining against her chest, doesn't preclude her from secretly being a dork once she sets her mind to something, like destroying the professor's berry stash.

I don't mind the yuri shipping but I agree that I find it less enjoyable when one of the characters is clearly meant to be straight. Peach even gives Mario the classic kiss on the cheek at the end of the movie and there's a whole subplot of Mario trying to be less awkward with her until he manages to confidently hold her hand.

Rosalina was originally conceived as Peach's distant relative; if they had stuck with it, it'd probably be with the implication that her brother from the storybook is Peach's direct ancestor from centuries ago. Hence why they're so similar visually compared to other female characters of note like Daisy or Pauline.
So the flick is just picking up on an old Galaxy idea and making the connection more direct. Hell you could even make the reach that their cosmic powers are a modern version of Peach's SMB1-era lore of her being able to neutralize dark magic like the Bowser stuff that transformed the mushroom people into blocks and grass and things.

Much like their fellow leading couple in the Zelda franchise, Mario/Peach dominates Mario fan output. I feel like we're only really seeing the yuri reaction because ANY yuri reaction would be something you'd notice if you were already looking for Mario series yuri.

Nah. At this point the biggest problem right now is they've got some stuff tied up with NBCUniversal, but Zelda is at Sony(where Nintendo/Miyamoto were also workshopping the Mario movie before it ultimately went to Universal). So unless they have some workaround like Marvel has with Sony to make Spider-Man flicks I doubt anything big is gonna happen. Just random crossovers with Mario because Mario is God. If Mario 3 brings in Mario Wonder elements I fully expect a fucking Inkling to show up for no fucking reason other than we need another crossover hero.
I think people are just desperate for some new crossover crap because they're bored of Marvel and video game adaptations are the new hotness. The more boring fact of the matter is Miyamoto wanted to put some other characters in the movie and thought one of his babies, Star Fox, was a good fit. And maybe also just a foot in the door if you believe the story about Glen Powell pitching himself to make a Star Fox movie. Just like Pikmin making cameos in both films, and being put into random games like Mario Wonder. Miyamoto favoritism.
Also Samus does have a very brief background cameo in Galaxy so it's probably not too far off if they keep doing the space setting.

It was a Herculean feat for Iwata to do his wizardry on Pokemon Gold/Silver, localization work for the western release for Pokemon Red/Blue, doing the battle system porting on Pokemon Stadium and working on Smash Bros 64 all at the end of the century in a short time span. And that was when you just had to worry about 1-2 generations of pokemon.
I do not envy the people that have to port two decades worth of various bullshit into an all-encompassing battle system that has to accomodate mega evolutions, dynamaxing, z-moves and leave space for whatever random bullshit subsequent pokemon titles will have.
There's probably some kind of fucked up interaction that will hard-crash the game that we just haven't found yet.
