It's actually consistent in the games. Hitmontop keeps his legs short outside of battle (in amie, refresh,camp, etc. and walking in the overworld) and long in battle, not just when he attacks, it's more of a battle stance.
If you look closely, you can actually see Hitmontop extend his legs during his Pokeball exiting animation.
