Pokemon can shrink down so getting them in a pokeball was always as easy as threading two halves of an apricorn together. So youd have to go back to literal cave man times before people could store them in balls and probably during that age they just domesticated them without storing them in balls.

Pokeballs are more just a storage and transportation convenience than a necessity because otherwise youd constantly be walking around with a conga line of 6 giant creatures following you.
