They didn't have the time to make that many themes and the staff have said they wanted the game to aesthetically be a departure from the last five-ish Marvel fighters they had made. As someone who laments the loss of character themes/endings and stages based on game/comic locations, in a vacuum the work they did was good (though the complete lack of any NPCs in the stages was probably also due to the short timeframe, they're oddly barren).
I think the biggest missed opportunity was not running with Ruby Heart as the new protagonist of Capcom crossovers going forward. Her ship gives her an easy way to pull characters together. She should've been in CvS2, SvC, TvC, Marvel 3, etc.

That was always a problem for me desu
I always felt like they were kinda languishing on the Marvel IP at that point and the series was kept going to reuse assets

I expect the stages in Marvel vs Capcom to be about Marvel or Capcom. Like you couldn't make "Factory" into "Sentinel Factory" or put Scissor Man in the "Clock Tower" stage to make it Capcom's Clock Tower instead of a generic one

By the time the PS2 and Xbox ports were out, Clock Tower 3 was well into production if not already done. It could have been done. They could have added anything to those sates from the Naomi releases to make them not dead empty

Clock Tower wasn't even remotely related to capcom until they bought it after Human shuttered. Why the fuck would they make a clock tower themed stage for a game they hadn't even finished negotiations on making, let alone that being a capcom specific stage?

To be fair, CcS2 hit the gameplay formula out of the park, and thats coming from an SvC enjoyer. People were even willing to play the shitty gamecube port because it did the best job of catering to both series sensibilities, even amongst the drama about EO in different versions. SvC is super underappreciated though.
